Ten days after completing a Baytril (low dose) course my sweet little rat got really sick. Prior to this happening she had a middle ear infection and a ruptured tympanic membrane. A few days before she got sick she was shaking her head and scratching inside her ear. The vet says that she had a pituitary tumor and that her ears were clean. Should I have doubts about this statement? Or is it very unlikely that she got really sick from an ear infection while her tympanic membrane was perforated?

Hello, I'm sorry to hear you don't feel trusting of your veterinarian's medical opinion. I can't do a physical or neurologic exam online, so it's difficult to advise much in these cases. Pituitary tumors are extremely common in female rats. I think an ear infection would be much less common and not a cause of such severe disease.
