My dog has black scabs with pus. Are they from allergies or infection?

My dog (3 yr old Mastiff) has black scabs on his skin, mainly his back. They are bleeding and some have pus under them but then they scab up. They do not seem to bother him. He has severe outdoor allergies but he's on Apoquel which helps greatly. Do you know what the scabs could be? Is it just from allergies? He has several of them. He's eating and acting fine.
