If the harness doesn't restrict your budgie's wings, then she should be able to fly with it. Many owners will use harnesses with a leash attached to allow their bird to safely fly around without escaping. If she's never worn one before, she may be a bit nervous about flying/being in it. Coaxing with some favorite treats and letting her get comfortable in it will help her feel better and begin to explore.
