my cat has had an odd relationship with a skunk and she comes back from her activities smelling odd. (not a normal skunk smell) and it rubs off everywhere, but my worry is she also just got pregnant again, could she have kittens with the skunk?

This is odd indeed. And no cats are not physically able to breed with skunks. There isn't much you can do about who she hangs out with if she is allowed to go outside. The only solution there is to transition her into an indoor cat. You can visit jacksongalaxy.com on ideas on how to make her indoor space more engaging and entertaining.
