Why does my kitten only paw and bite my gentle 3-year-old son?

Pet's info: Cat | Domestic Longhair | Female | spayed | 9 months and 5 days old

My 9 month old kitten allows everyone in the home to rub her except my 3 year old son who is very gentle whenever he rubs her she will hit his legs with her paws or try and softly bite him on the arm or pants she hasn’t clawed him yet it’s usually just paws

She likely feels as though she is more dominant over him and treats him as such. Plus, from a distance, she likely sees how rambunctious he can be and it could make her nervous. Just continue to teach your son good manners around her (being gentle and not chasing her) and with time, she will likely come around.
