Pet's info: Dog | Mixed Breed | Male | neutered | 3 months and 12 days old
Our new puppy came with records of two vaccinations for distemper/parvo. We took him to a local vet, who said that the first round may not count if he was too young. He gave the puppy another round, but wants him to have one more in 3 weeks. If we bring him to a petco, will they know "which round" he needs and/or are each round of these vaccines the same?

They are possibly the same, but I cannot tell you as I do not know what vaccines your vet gave your puppy. I suggest you finish the basic vaccinations with your present vet to ensure your puppy is properly protected. Ask your vet for vaccination record and then you can take that to the PetCo clinics for the vet there to determine the necessary boosters.
