How can I discipline my puppy without using the crate as punishment?

Pet's info: Dog | Mixed Breed Large (61lb +) | Male | unneutered | 2 months and 1 day old | 75 lbs

I am crate trading my puppy, and have read that I am not supposed use his crate as a form of punishment. So, if this is so, how should I discipline him instead?

Positive means of discipline are recommended. This can include rewarding only good behaviors, using distraction (such as a loud clap or "Ouch") and withholding rewards until the pup complies. "Time out" can also be used by simply leaving the room or placing the pup in another room for a short period of time.
