My one dog has a yeast infection in his ear, I was cleaning it out and my other dog, a 30 lb blue heeler, ate two of the cotton balls with the gunk on it! What do I do?

Those are unlikely to cause an issue. If anything it could cause a mild upset tummy. If Jax has any pain, change in behavior, persistent vomiting of bloody diarrhea he needs to be seen by his veterinarian as those are signs of an abnormal reaction to this type of foreign body.
