I've just noticed that my new puppy has "no skin" in some parts of the roof of his mouth. He was just checked by a vet but she didnt mention that. What is it? Should I take him back to the vet?

Sean could have some normal variation in the pigment of the skin in his mouth. As long as he is eating, drinking and acting normally, I doubt that it is worth taking him back to the vet for this concern alone. Since he is a puppy, you will be taking him in for an exam and vaccines every few weeks. Ask your vet to reassess the roof of his mouth to make sure his palate is normal at his next visit.
